I've hacked together a little workflow that lets me put some of my
Yojimbo content on my iPod Touch -- it's not perfect, but it might get
you at least some of the outcome you're looking for. (It should work
precisely the same way for the iPhone.)
I bought the app FileMagnet ($5 IIRC) from the App Store. It supports
most of the file types Yojimbo stores. Now, I don't want to store my
entire 2000+ item archive on my iPod, but there are certain files I
definitely want. I tag those with the word 'export'. Then I created a
tag collection for all 'export' items.
I export all my Yojimbo items in my 'export' tag collection to a
folder on my desktop. Then I drag that folder to FileMagnet, and all
the items in the folder are then on my iPod in FileMagnet. It's not
searchable, but the 100-or-so items that I really want to carry around
with me (including web archives!) are all there, at least.
No guarantees here, not a company-sanctioned workflow, but I've found
that the process works effectively for me to ultimately achieve the
desired outcome. :-)

I'm still evaluating Yojimbo. But I guess I can never live without it
again :)
If there will be no official iPhone Version I would maybe have to
create sth. myself.
Maybe I'll also take a look at the Omni thing... maybe it's good too.

FWIW, I think there are more complete solutions that are worth
considering, so long as there is no official iPhone Yojimbo app. (I
fully expect this to be a temporary situation - and to be at least in
part an explanation for lack of recent updates to the desktop version ?)
Since you are looking for syncing, rather than just transfer, you
could consider taking that portion of your Yojimbo data that you want
synced with an iPhone into an app that takes care of this syncing for
you completely.
In my opinion, the best solutions for syncing data between one, or
more computers/servers and an iPhone are Evernote (free for moderate
use) SugarSync (subscription) and 1password (free on iPhone, payware
for MacOS X). These cannot replace Yojimbo on the desktop for my uses,
but since Yojimbo doesn't speak iPhonese yet, it may well make sense
to take the relevant data into one, or more of these apps in the
meantime.

Two big drawbacks with Evernote - as much as I like it. First, you
have to be online to access the data because it keeps nothing on the
iPhone/Touch. I'm not always online *and* I spend most of my time out
of 3G reception - accessing a large EverNote file is very slow via
Edge. Further, only plaintext notes can be edited and the desktop
Evernote application seems intent on creating rich text notes.
The same online drawback would likely apply to any solution that
utilizes an online component.
I hadn't thought of using 1password - thanks. I know it so well as a
web passwork filer that I forgot it an also store notes.

Omni focus is great I use it daily but it's functions are not like
yojimbo they are two totally different programs

OF is for managing *tasks*. Its especially useful if you have multiple
projects (sets of tasks) and like to organize your tasks according to
working "contexts" (e.g. phone/mac/weekly dept. meeting etc.) in which
you can accomplish those tasks. This follows the "GTD" (getting things
done) philosophy.
OF provides no encryption of content.
Attachments to tasks are referenced, not locally stored and therefore,
although the ref is present in the task on the iphone, its not
reachable if its a local file path ref from a desktop mac - which is a
long winded way of saying that this is not a solution for getting
"files" onto your iPhone.
I see virtually zero cross-over between OF and Yojimbo. As I mentioned
in another post, Evernote, SugarSync and 1password seem to me to be
better iPhone repositories for Yojimbo content.
(I love OF (expecially on the iPhone) in case it seems like I'm
against it. I'm not, but its not a panacea just because it has an
excellent mac-iphone syncing model)
