"Warn before closing a window containing multiple documents" doesn't always work

I noticed that the "Warn before closing a window containing multiple
documents" feature doesn't always work.

If I have a bunch of documents open in a window, and I try to close
the window, it asks me if I am sure. But if I pick the quit command,
or press command+Q by accident, it just quits and doesn't confirm. Is
this supposed to happen, or is it a bug? Is there any way to make it
confirm?

I know I can re-open the files, but when I do that, my undo history
goes away, which is kind of annoying.

If it is not possible to warn about accidentally quitting, does anyone
know if it is possible to keep the undo history from disappearing when
I close a file?
